As far as I can tell, that popup is not generated by anything from Cadence - it's some local or third-party customisation (maybe the Design Management system you're using?) There is nothing in Virtuoso that requires you to be able to edit the CDF to be able to save the schematic or symbol. There is a trigger which will attempt to update the termOrder information in the CDF if the pins on the symbol changes, but this doesn't prevent the symbol from being changed if it's not possible. Without knowing what this custom trigger is doing, I'm not sure I can provide much advice. Perhaps you can manually create CDF for the cell in question by using Tools->CDF->Edit CDF and editing the Base CDF for the cell in question - see if it lets you do that?
